It seems obvious to build the site navigation so that search engines can follow it, but many sites even now don't do so. Javascript and Flash based navigation is going to make it very difficult for search engines to discover the links to your inner pages. As their capabilities improve they're able to discover links that they couldn't only a few years ago, but you don't want to have to rely on them playing catch-up to your site's technology
